Rossi had a minor operation in Italy to remove a rod from his right tibia, which had been inserted to repair a break sustained during an Italian Grand Prix crash in 2010.
While the Italian's operation marks the resolution of that injury crisis, his US teammate's surgery could indicate the start of something more serious.
The former MotoGP champion is suffering from a weakness to his left shoulder, which became apparent during winter testing.
Tests have since revealed damaged cartilage, which has prompted the surgery.
Hayden said: "Of course another operation before the season is never a good thing.
"But I'm actually happy that I tried to ride at Malaysia because it helped me discover that the problem with the shoulder was bigger than we thought."
The next MotoGP race is in Qatar on April 8th, leaving both riders with plenty of time to recover from their respective operations.
